Shoulder pain questions-help requested

I guess I have to face the fact that I've boogered-up my left shoulder somehow. No trauma that I can remember (no blows to the arm, no "ouch" moments during training) , but it's hurting almost 24/7 now.
Hanging at my side it's fine, when my upper arm gets to about parallel with the ground it starts hurting right where the medial deltoid attaches to the arm (kind of where the tricep, bicep and deltiod all meet.
I can do most KB exercises with no real pain (other than pressing movements or anything overhead)during the session, but it's sore the next day. I can't do TGUs as to place pressure on the arm as I get up hurts.
I've tried icing it, putting heat pads on it, stretching it and all provide temporary relief, but it goes right back to hurting soon thereafter.
Interestingly, I've noticed that my calves are sore and tight every morning (post training or not) as well AND, interestingly, all of this seems to have begun after a bout with the flu about 1.5 months ago.
So...is it possible that these are residual effects of the flu? If so, anything I can do about it?
If it's an actual shoulder injury, what's the best course of action? And, if total rest for the shoulder is necessary, any good training programs (jumping rope, burpees, etc.. hurt it as well)that can be done indoors?
I really hate to lose the gains I've made with my KB training, but I'd like to heal this thing as soon as possible...
